I started having a huge problem when my fruit trees started dropping too. Of course, the first step is to clean everything up and try to dispose of anything that is attracting them.
I found a great (and simple) solution to trap the ones that were still buzzing around my kitchen after the clean up.
Take a small glass and fill about 1/4th inch with balsamic vinegar. You can also add a piece of fruit for good measure. (I happened to have some leftover limes wedges.) Then, cover the glass with clear plastic wrap. Finally, take a fork and poke some small holes in the wrap. The fruit flies can get into the trap but not out of it.
I left it on my counter for a couple of days and voila- no more flies. :)
